I have a 36 gallon tank with an emperor filter.

Should I keep the biowheel in or take it out?

Do you have live rock and live sand? If you do then the biowheel is not needed.

The bio-wheel is the wetdry filter equivelant for the hang-on-back type filter. Why don't you read up on using wetdrys in combination with live rock on www.wetwebmedia.com? Its a good way to pick up tips and learn the grey areas.
