Ok, I have been convinced by the masses (and thanks by the way) that the bio-balls are trapping nutrients and contriubuting to my algae issues.

So, what should I expect to happen by removing them. Is there going to be some sort of ill-effects [short-term or long-term]
what should I be doing ahead of time or there after

I will remove the balls the same time that I add a refugium. By the way, I am also looking for someone going to the swap meet, that may want to share a handful or so of a good starter macro algae cheap!

Don't remove them all at once. Go slowly or else you will have ammonia and/or nitrite problems. You could take out about 25% per month and be ok.
