Should I run the protein skimmer at the beginning of the tank cycle?? I have Lee's protein skimmer and it says if the aquarium is still going through the start-up cycling process , it is usually best to start the skimmer when the cycle is complete (except in reef applications). Would this apply to a tank with live rock? Why does it matter that the cycle is already over before you use the protein skimmer?

When you add live rock the skimmer generates a lot of foam and may flood. This is more a nusiance than anything else, it does no harm other than to your floors. During the initial cycle it's not really necessary to run the skimmer but you can.

Actually I would suggest you do run your skimmer while cycling. Unavoidably some things on the live rock will die and dump a lot of proteins in the water which skimming will help remove.

As DRT pointed out you will have to empty the skimmer cup frequently but that is the only negative I see.
