Are you sterilizing the brine shrimp hatchery between batches? If you don't you can get poor hatch rates from bacteria or protozoans that contaminate the culture. Just rinse the hatchery with water and a capful of bleach and then rinse it all thoroughly a few times before you restart the culture.
