Ammonia is bad news and very toxic! It would appear your die off and lack of nitrifying bacteria is causing a mini-cycle. Your tank is unsafe for reef inhabitants and I would strongly recommend you move your livestock somewhere else (friends tank, LFS, somewhere) for the time being until the bacteria has time to reestablish itself.
