Popeye is usually caused by a scratch on the eye and usually will go away on its own unless it gets infected.
I once bought a 6 line wrasse from LA with popeye and it went away after a few daysand...

I would think it would be the same thing to let them in the tank as it would to put them in a rubbermaid.
I would just let them in the tank. Alot of tanks run without a sump.

Yesterday I removed some of the coral on the rock the clowns were spawning on and today they have eggs again.
I might be able to put a tile or something over that rock and see if they'd spawn on it....
