Yeah if you get any large grains of sand stuck...
Yeah if you get any large grains of sand stuck between the magnet and the glass it will scratch. I would recommend getting the metal blade wands for cleaning glass. They work great and never scratch.

I wouldn't recommend stirring the sandbed in any way, you release alot of trapped nitrites and stirr up detritus. I would just have a good clean up crew. Get a sandsifting goby and some nassarius...
